If you do decide to go to the Studio Ghibli Museum (as one commenter suggested) it is best to get the tickets before you leave home. It is wonderful, especially if you are a Miyazaki fan. Also in Tokyo, http://www.2121designsight.jp/schedule/index-e.html is a design museum that is really well done. However, all of the little things that you see everyday are what really throws it over the edge.
